Getting Prototype, Scriptaculous, and MooTools working together is fun enough. If you are having issues with IE8 also, here is a tip:

Version 1.6.1 RC2 is available for download, and it fixes most issues with IE8.

The current git tree has some minor extra fixes. It works fine for us ( http://www.skyrock.com ) even with the IE8 version shipped with the latest Windows 7 preview.
